The Boyne and Blackwater SAC contains populations of species protected under Annex II of the European Habitats Directive. 8 habitats listed under Annex I of the European Union Habitats Directive exist in the Boyne Estuary.
Flora: round-leaved wintergreen, red hemp nettle, tufted sedge, marsh fern, strawberry clover, narrow-leaved marsh orchid, fen bedstraw, cowbane, frogbit, least bur-reed, cranberry, dioecious sedge, bog rosemary
Fauna: badger, hare, otter, long-eared owl, woodcock, blackcap, kestrel, curlew, shelduck, oystercatcher, golden plover, grey plover, lapwing, knot, sanderling, black-tailed godwit, turnstone, redshank
